I'm trying to transpose from E major to Eb major, but Notion 3 transposes to D#.
This is the enharmonic equivalent, but it's a nasty little key.
How can I control the transposition to be my desired enharmonic equivalent?
Or, once Notion3 chooses the transposed key, how can I change to my desired enharmonic equivalent?

The transpose function (right click, tools, transpose) can be a little hit or miss. I suggest highlighting the notes you want to transpose, then shift + down arrow. This will move your notes chromatically by a step (the down arrow by itself moves the notes diatonically). The notes will default to flat enharmonics going down and sharp enharmonics going up, so in your case shift and the down arrow once should do the trick. Once the notes are right just change the key signature accordingly.
