I had trouble opening your file for some reason...
As I understand it, dynamics will respond correctly if you consistently place them in one place (either above or below the staff). If you have two parts playing in various places on one staff (say two flutes) then you need to always place the dynamics of flute one above the staff and the dynamics for flute two below the staff.
If you have an instance where only one flute is playing (most likely the first flute), then you still need to place the dynamic above the staff. If you don't like the appearance of this, then simply place a dynamic above the staff (which will cause Notion to play the correct dynamic), place an identical dynamic below the staff (as a visual), and then hide the first dynamic.
I would select "show hidden items" while you are making edits and adjustments so that you can see that there is a hidden dynamic while working and adjusting the score, but you can hide the additional dynamic and other hidden items once you're ready to print be unchecking the same option.

That's actually a bit complicated.
First, dynamics appear to only be assignable on a note (not on a beat or time during a note), so you'll need to tie notes together if you want it to playback with a crescendo. It may not look nice, but it will sound correctly.
Second, EWQL SO is a great library in a lot of ways, but this is an area of the library that, in my opinion, is deficient. Check out my post at the bottom of the first page in this thread (viewtopic.php?f=2&t=1395&p=5709); this should answer some of your questions. The native rules don't support dynamic crossfade patches (and not every articulation for every instrument has a crossfade patch).
