So is the pathc "complete", or do I need to install the original, then copy in the new files? There are newer versions of appframework and swingworker then you mention in the readme. Should we use the ones you mention, or the newest?

What launches the program, org.jdesktop.application?

The versions I mention work, the newer ones I don't know, I suppose they should, but not sure. On my machine a simple double-click runs it, or from the command line
java -jar "NotionRuleBuilder.jar"
does.
And no need for the original, just that package has a .prules file to start and the readmes. You would only need it if you want to compile from source, in that case you need the original and you need to overwrite the changed files incrementaly. If you just want the binary, the latest works by itself.
